The depth of focus on a stereo microscope is very shallow meaning that images taken through such an instrument will have large areas that are out of focus

The only solution to the problem of shallow depth of focus in microscope images is advanced software algorithms that analyse a series of Z-stack images deciding which parts of each image are in focus and discarding the rest.

These images are then recombined to form an extended focus picture.
