Agreement for quantitative and qualitative proteomics research will leverage ultra performance liquid chromatography and exact mass MS data acquisition systems

Waters and Nonlinear Dynamics announced a far reaching co-development and co-marketing partnership at the Human Proteome Organisation (Hupo) World Congress in Munich The companies will co-develop and co-market integrated bioinformatics solutions for protein identification and quantitative protein profiling that will leverage Waters's ultra performance liquid chromatography (UPLC) and exact mass MS data acquisition systems for proteomics research

Initially Waters's ProteinLynx Global Server 2.2.5 protein mass-informatics system and Nonlinear Dynamics's Progenesis 2006 2D gel-informatics platform will be configured for seamless interoperability enabling gel image analysis data and confident protein identifications by either Maldi-MS/MS or ESI-MS/MS to be integrated.

Life scientists will benefit from the ability to view 2D gel images with full protein identity annotation within either informatics platform.

The partners will co-develop multivariate approaches to biomarker discovery and orthogonal label-free protein quantification strategies.

Nonlinear Dynamics's portfolio of bioinformatics software and experience in specialist software development for life science research complements Waters advanced UPLC products for nano-scale applications and exact mass MS/MS technologies for protein identification and quantitative/qualitative protein profiling, it says.

Waters protein identification system features the Micromass Maldi micro MX analyser, a unique matrix-assisted laser desorption/ionisation time-of-flight mass spectrometer (Maldi-Tof MS and MS/MS).

The Maldi micro MX offers the simplest route to higher quality MS/MS data by Maldi mass spectrometry with a novel multiplexed post-source decay (PSD MX) capability.

The system rapidly confirms the identity of proteins excised from 2D gels and reveals post-translational modifications with high confidence.

Waters says its protein expression system is the industry's first label-free system to give scientists the ability to quantitatively assess changes in protein expression while performing enhanced qualitative protein identification - all within the same nano-scale LC/MS run.

The unique system uses a patented implementation of exact mass measurement and nano-scale LC/MS with parallel collision induced dissociation of triptic peptide precursor ions to yield a global expression dataset of a complex protein digests mixture.

Global expression datasets can then be exhaustively mined post-acquisition for quantitative/qualitative features (eg biomarkers) with Waters proprietary Expression Informatics tools.
